JC and Alex are not necessarily fighters, they are more or less detectives/spies who happen to shoot people so to speak.Д®ven with the Augs off. The stigma of cybernetic enhancements is just to much in Deus Ex.ДЄdam is still a guy who regularly took on other guys in CQC and sharpened his abilities that way. Still, a bit more societally accepted at the start of Deus Ex. The advantage they Nano-Augs do have is that they CAN be switched with ease.ДЄnd the limitations stem from the fact that you still put electronic shit in your body that limits how much can go in there. The Subdermal Area can fit 2 augs and finally the Torso can fit 3. The Cranial area, the Eyes, the Arms and the Legs can fit 1 Nano-Aug each. You have only limited space to accomodate them in the human body. They re-wired a good chunk of nervous system after all (Quicksilver Reflex Booster) and most of his body is already artificial anyway. But given the abilities they have shown, it would be trivially easy to moderately hard to do. That's not even explored in the Deus Ex franchise. That's not going into the facts that augmented Arms and Legs combined with an upgraded Cranial system would allow him to do shit like bust out potentially piano skills or shit like that. it's just not socially accepted in the Deus Ex verse. The Typhoon would wreck close quarters attempts.ДЄnd finally the Cyborg frame of Jensens can be upgraded to withstand damage even better (Rhino), couple that with the active TITAN aug which does cost energy and you have basically temporary invincibility.Д¬yber is in several instances ridiculously more efficient. The Sentinel RX Health System works passively in Jensen and a possible equivalent in a Nano-Aug user costs energy. They have no counter for instance for the Quicksilver Reflex Booster.

With his Augments ON, he'd shitstomp all over JC and Alex. Cause even with the correct aug it would have amounted to jack and shit without knowing the underlying principles or knowledge, unless it works on MAGIC! The guy understood even hacking and stuff. that pushed to ridiculous levels, though. Jensen could keep up with the eggheads around him to a point, for instance, and had a good understanding for human interaction, even without cybernetic help. Not saying he's not skilled, but its hard to judge in a pure skill-based comparison. I forget whether you can take down anybody before you get augmented, though as a former SWAT office Adam must have at least some CQC skills, just not sure they really stack up again the human weapon JC or Alex.

For hand-to-hand combat, I'm assuming you are thinking things like the 'takedown's', but the things like reflex enhancement seem to be part and parcel. For Swordplay, I don't recall this coming up but things like the Reflex booster undoubtedly play a roll for sheer speed.

That being said, there are physical mods Adam have that directly contribute to the three rounds you provided. They are meant to exist from lore but its unclear if Adam has access to them.
